Can anybody help?

Would a Clover leaf 3.0 24v V6 from a '96 164, be a viable replacement for a 3.0 24v V6 in a '99 916 GTV?

The 164 engine has a different waterpump arrangement (Runs off cambelt instead of Auxillary belt)

The oil pump drive is also different, and so is the sump.

I am sure there are other differences as a well and you would probably better looking for another GTV engine of one from a 166.

The 164 waterpump arrangement reduced the amount of cambelt in contact with the cam pulley on the rear bank and cambelt slippage is more common.

Another question - a V6 from a 2000 166 - is this suitable?

It should be, but late 2000 was the changeover for the CF3 engines if I remember right.

You may need to swap over a few things like the plenum chamber.

If you have a picture of the engine, the CF3 has a large connector and the ECU attached to the plenum chamber near the throttle body. The CF2 doesn't have this.

There may also be sensor issues and the exhausts are different, but they should still swap over.
