Drivers door perfectly fits to its place, but passenger door slightly stand out (2-3mm) regards to the surface behind, when it is closed... What is solution for this?

Adjust the striker/catch on the pillar, you should be able to loosen the screws and move it in slightly, re-tighten and check the door, adjust further if necessary

Yep, you can try the 2-3mm required, but make sure the door actually is secured. Hence why I'd try it gradually at first

Yeah, if you move it in too far the door won't catch the clasp and will bounce back open. Or the door will close but the leading edge of the rear quarter will sit proud and be prone to stone chips.

Maybe can helps important remark: upper half of passenger door is distanced from ideal position, but bottom part is in near to proper position, which indicates to the slight rotational nonalignment of door... Maybe intervention on the front hinge is needed or only mentioned adjustment of striker on the pillar is enough?

Problem is fixed in two minutes - Striker on the pillar was (according to recommendations from amfalconer) moved 2mm inside and door is aligned with the pillar outer surface now.
Additionally, I put one black "U" shape plastic profile along the back edge of the both doors (driver's and passenger's) as a protection against strokes... It is useful as a protection and almost invisible...
