Usual problem with posts already covering. There are adjustable stops on the window mechanism (mine's a '99 PhII by the way, hasn't got the auto-drop feature when you open the door). In my case I would say there was a chance they'd never been properly adjusted in the first place. You should be able to set them quit nicely, but it is trial-and-error, so that they close neatly under the lip in the door aperture without whistling. The slides for the glass can be adjusted inboard/outboard and the glass can be adjusted fore/aft and for azimuth. If you look very carefully you can where to move them but try just setting the stops first before upsetting any of the others. There are 2 limit stops on each side which gives a degree of control over the way the glass lies in the fully-up position without changing the attitude of the lift mechanism. Having said that you should really make sure the glass contacts both stops at much the same instant as it rises. A bit of research on here will show you what to do.
