I could do with a bit more descriptive information about the problem, and maybe a video to watch & listen.
You could be right regarding the ignition, that can manifest during tick over when the volumetric efficiency (filling of the cylinder) is higher, and hence a higher compression ratio. You can check this by cutting off the ignition to each coil to see if one of them makes a difference.
Did you replace the Duel Mass Flywheel when you had the rebuild done? If the damper springs are gone that could manifest as a vibration at low revs when the mass is constantly being accelerated & slowed between ignition pulses.
