There are two connections between the N81 hood ECU and the N82 Integrated Services Unit ( the device that controls the windows and loads of other stuff ).
One connection is a signal from N81 to N82 to tell N82 to lower the windows and the other connection is to raise the windows.
So, you shouldn't have to manually lower/raise the windows when operating the hood, the car should do it for you.
I can't see anything in the wiring diagrams that indicates that the doors being open would be a factor in the hood operation. It is possible that the N82 is smart enough not to lower the windows if the doors are open ( I'd need to investigate that ).
As an aside, I think that this hood functionality could be an easy way to implement the closing of the car's windows when the alarm is set ( for both GTVs and Spiders ).
