In my experience, it is essential to get the window properly adjusted - front/rear & rotation, trajectory ( following the curve of the tumbledown ) and height before adjusting the auto drop. An easy way to disable autodrop when adjusting the window is disconnect the autodrop connector which is near the window motor and short the two terminals ( door side obviously - not microswitch side! ). That'll easily disable autodrop whilst you adjust the window whilst retaining approximate autodrop adjustment.
As to the intermittance. The easiest thing you can do and rule out is to disconnect the connector between the door and A pillar and re-seat it. Maybe use some contact cleaner if you have some. The pin number ( moulded into the connector ) is '15' for the autodrop wire if you want a close look at that terminal in particular.
