I have considerable experience in aligning bonnets on GTV's, 1stly - make sure the bonnet is losely bolted to the hinge and the struts are installed in place as the struts are the best aid for aligning bonnet. Next, although its best done with two people with one on each side at at each hinge with the bonnet open fully use your belly to push the bonnet and hinge in towards the centre of the car and tighten bolts while keeping pressure on the bonnet and therefore hinge. As for the gaps, this takes abit of time and fiddling but until you are happy with the alignment do not open any doors as this may cause rubbing and therefore damage to both bonnet and door.
As for the closing stakes on the bonnet closing panel, these can be loosened and offer movement of the pin forward and back and also left and right by a few cm and therefore will permit centering of the pins over the closing holes. Once happy tighten the pins and check opening and closing and gaps around bonnet. Be careful the first time you open the doors and be sure to carefully check that the door does not come in contact with the bonnet. If it does loosen the bolts on the offending side and apply more pressure on the bonnet and hinge with your belly and push it in more towards the centre of the car and in the process giving a bow in the bonnet and in the process clearance for the door to open and close without touching bonnet.
