While I'm on a roll and considering that the engine has been in and out and all manner of things unhooked and re-hooked you could consider checking for air leaks at either manifold (easier said than done) or on the header to downpipe gasket. Any leak that upsets the air/fuel (burnt or unburnt) mixture will confuse the ECU again, even if every sensor is A1 (i.e. engine check light not on). E.g. extra air in the exhaust could theoretically seem to indicate a lean mixture, so in goes a wad of extra fuel and out comes b*gger all power. Might be easiest all round to get it on a good diagnostic machine, shouldn't cost the earth and might save a lot of time.
