The flashing brake light is telling you that the fluid level is low so check this soonest.
If you have to pump the pedal to get decent pressure it will be air in the system and this seems even more likely given that you have just had some pipes replaced and so the whole braking system will have to be re bled, properly this time ! Not too bad a job and there are a few Threads on how to tackle this, do a search.
First thing though CHECK THE LEVEL in the reservoir, if you do have a leak somewhere you could soon be in trouble. Once the reservoir is at the correct level there should be no change in this other than a barely discernible drop as the pads wear but really you would probably not notice this. Any loss of fluid should be investigated and repaired asap.
