I wouldn't use WD-40 for rubber or plastic in general, but the same happened to me just a few days ago with silicone spray too!
I sprayed directly from the can under the rubber lip and after 1 minute it looked like you described. I was quite shocked, but then trusted the self-healing abilities of an Alfa and left it alone. The next morning it was fine.
I'm sure the reason for that was not the WD-40 or the silicon material itself, but the fact that the air out of a spray can is quite cold. Because of that the lower part of the rubber seal shrank a bit causing the upper lip (which is very thin on the Brera) to ripple. When the temperature of the rubber goes back to normal and the rubber expands, the ripples go away.
(BTW: It had no effect on rattles anyway.)
