With so much pipework changed, you probably have a stubborn air pocket in there somewhere.
I'd concentrate on the back brakes, as the fronts are fairly simple (i.e. difficult to trap air in them).
If you can, try to get hold of one of those pressure bleeding kits... it'll save you having to pump the master cylinder too much (if the pedal goes down too far you can upset the o-rings).
In any case, just run fluid all the way through using the pressure alone.. that may dislodge whatever air is still clinging on in there.
