Remap EGR fun!

So I got the GT remapped yesterday, its nice and punchy now - the boost comes in a lot more urgently, followed by hilarious clutch slip immediately afterwards. The clutch and DMF are on the way and will be fixed shortly, but I have now had the EML light come on. I scanned it and got back P0402 - Exhaust Gas Recirculation Flow Excessive Detected. While the remap was being loaded on, I asked the chap to code out the EGR, which he did by setting it to permanently closed. He reckons the codes occurring because its likely bunged up and not properly closing, I'm going to take it off tomorrow to clean it and go from there - he's going to come down if it doesn't fix the problem and have a look. The code can be cleared and only comes back after its been driven a lot, stopped and then restarted and driven again - normally after a minute or two.
My question is, would I be able to blank it off at this stage or would that cause further issues? And is it likely to be causing errors due to it being a bit clogged up?
