147, No Go!

Bought car as a bit of project and it has been going great, but parked up for a week or so and battery flat.
Car jumpstarted ok from boost pack, but idle speed a bit high and some ‘hunting’. Anyway went for a 45 minute drive, to get all warmed through, but had to stop for fuel. When stopped car would not start, MIL light flashing rapidly and throttle flap cycling very quickly on its own, I needed to get off garage forecourt, so disconnected throttle valve stepper motor, car started and would drive, so got it home, but obviously no throttle. With throttle valve plugged back in, some response from pedal but not much.
Recurring codes I get with our Snap-on Solus is P1680 and P1687, I have a whole host of other codes from flat battery, but suspect they are not related.
The code reader will not talk to the car, if the MIL light is doing the rapid flashing, I can stop this if I disconnect the ECU, or the throttle valve plug, connect the code reader and get my code. The car does run smoothly with the throttle plug disconnected, but obviously not much use that way.
The battery is down, so normally have a slave battery connected, I have cleaned earth connections and replaced those to the ECU. I have back probed the ECU plugs and checked voltages, I have cleaned the throttle stepper motor and checked its operation. I have checked the plug and terminals on the ignition switch.
From this jumble of notes can anyone help, is it the ECU, or am I missing something, more codes here if you want, suggestions please!
