Brake fluid is actually very good at absorbing water, even moisture from the air if the cap is kept open. This is not a good mix, because whilst the brake fluid in theoretically incompressible, just like water, water wehn heated turns to steam which is very compressible.
As the brake and clutch circuits both share the same reservoir, it is possible that water is being boiled when you apply the brakes, then causing problems with the clutch circuit which has a feed higher up in the fluid bottle as a failsafe, so at least if the clutch circuit has a leak, the brakes should still be fine.
So I would recommend you drain both systems, fill and bleed.
