Alarm/immobiliser failure after jump start?

I ran my battery flat after leaving the radio on and I didn't start use car for z few days. After market unit don't turn of with car? I jumped it from the Missus car and since then central locking works but no beep or blinker flash from immobiliser? As far as I know it's standard fit on a 2000 model, is it anything as simple as I've blown a fuse? If so where is the bugger!!
