The steering wheel has to be centered when the tracking is done,
they do put the locking rod ... on which pushes on the driver's seat and the steering to keep it in a straight place just before they start the wheel alignment.
I have taken a car to get the steering to a balanced straight state and it took only 5 minutes overall to do it and it is part of the wheel alightment, regardless if it a 2 wheel or a 4 wheel alightment.
I would go back and demand to have it done properly. If the car does not feel right it means they have messed up with the settings. Or the guy who has done it was just not paying attention to what he was doing.
I had taken my Lexus IS300 3 times back to STS to have it done properly as the car was not riding correctly. The 3rd time the car was spot on. I had asked to have someone experienced do the work on the car and not just any one who was available. They did not like my comment I tell you... but it paid off at the end as the car was as it should be.
Mind you the alignment on that cost almost £90 so I would have not given up lol it was an all around Caster/Camber/Toe alignment.
Also it would help for your record to ask for the print out of the alighment settings done on your car.
After all you pay for it.
Sorry to hear about this instance... it does make me "annoyed" when you just go for an alignment after a tyre change only and the car just does not feel right.
