That just sounds like some pedantic tester. As an ex modder (it was a whole lifetime ago so please forgive me) I know there are no problems with the MOT for this work.
In fact I believe that the majority of TVRs come fitted with this as standard now, the button is placed in the door mirror at the bottom so I can't see how that would fail an MOT.
As for removing the handles, you will need the recesses to be filled and smoothed and painted etc. The parts aren't overly expensive. I think it is about £80 for the kit for two doors, not exactly sure though, it was a few years ago. The work on the doors is another thing though. make sure you use a well reputed bodyshop. I used to use MSM Finishers in Winterton near S!!!!horpe. Their standard of work was high and they are often featured in (ahem... M*x P*wer). I would think you are looking at upwards of £400 for it to be bought, fitted, smoothed and painted. I could be wrong so give them a call. Well, call anybody who has a good rep and they will tell you roughly.
