My battery went flat recently during 6 weeks in cold without using the car, just ocasionaly unlocking an locking it. When I tried to start it, the CODE went on and the imobiliser lost the connection with the keys. Charging battery didnt help, keys needed to be re-coded so that imobiliser recognises them. Than everything worked fine.
I think what makes problems, is dying battery, not a dead one. I had my GTA with removed battery for a year, when I pluged it back after many months with no power, everything was fine. But when the battery was connected to the car and dying, I think the voltage going lower and lower confuses various ECUs.
I think you need to put in a fully charged battery and erased all error codes on examiner.
