This is the answer Numanracing (Alfa World Technical Mechanic Member...or something) gave in another thread:
"Basically, the proxi-alignment procedure is like a teacher taking the register at school. The Alfa diagnostic computer requests the body computer on the vehicle to take the register of all the ecu's on the vehicle. One by one all the ecu's register and at the end, the body computer knows what systems are fitted to the car and what is not. For instance if you fit a radio into a car which did not have one when it was proxi-aligned, the new radio would not work, because the body computer ignores it. Proxi align it and all is well."
