Does the E46 M3 engine not already have individual throttles though.. I have a feeling it does. And it'll already top 8K rpm as standard..

So I think they are pretty equally matched, there won't be a lot of fettling possible on the M3 engine as it is mostly a race engine from the factory.

Variable valve timing would be the next step to get the performance up on an engine like this, but it would be far to expensive to design and retrofit a system to make this possible.
